Is there a limited to the number of users that can be attached to a single alert? Can it handle 3000+ individual IDs?

Matthew McBride There is no limit to the number of users that you can subscribe to an alert. Just know that SharePoint will create a single individual alert for each user as this is how SharePoint handles alerts. You will see the 3000+ alerts via the Manage Alerts page.
A better alternative may be to use the 'Add Alert to SharePoint Group' option from the New menu on the Manage Alerts page and create a SharePoint group for the users you are subscribing to the alert. That way you will only need to create and manage 1 alert and you can change the membership of the group as needed to control who receives the alert notifications.

Matthew McBride If we set it up that way, using a SharePoint group, can users still manage their alert individually? (Deleting themself from the Alert, for example?)

Matthew McBride No. The only way to allow them to delete an alert assigned to them is to create the alert for them as an individual user. However, you could remove them from the SharePoint group but this would obviously require an administrator to do so.
